So, please confirm that I need to update my "after upgrade script" from one line:
BEFORE:
/usr/lib/forgeupgrade/bin/forgeupgrade --config=/etc/tuleap/forgeupgrade/config.ini update

to 3 lines AFTER:

/usr/lib/forgeupgrade/bin/forgeupgrade --config=/etc/tuleap/forgeupgrade/config.ini update
/usr/share/tuleap/tools/utils/php56/run.php --module=nginx
service nginx restart

Are this 3 lines sufficient?

/usr/share/tuleap/tools/utils/php56/run.php --module=nginx

+ service nginx reload

Restarting nginx does not help.
What do you mean by "redeploy" nginx config?

You need to redeploy nginx config (as per Tuleap Documentation) and restart nginx after each and every upgrade
